After stealing a security guard's ID badge, Larry Daley slips into the Archives of the Smithsonian, where Kahmunrah, an evil Pharaoh, comes to life with the reestablishing of The Tablet as a magical force in the museum. It brings the old exhibits and new exhibits to life, and in conflict with each other. Larry enlists the help of Amelia Earhart.

Weapons expert James McCullen has created a nanotechnology-based weapon capable of destroying an entire city. His company MARS sells four warheads to NATO, and the U.S. Army is tasked with delivering the warheads. Duke and Ripcord are delivering the warheads when they are ambushed by the Baroness. The two are rescued by Scarlett, Snake Eyes and Heavy Duty. They take the warheads to the G.I. Joe's command center, rendezvousing with General Hawk. McCullen is revealed to be using the same nanotechnology to build an army of soldiers with the aid of the Doctor. Storm Shadow and the Baroness use a tracing device to find the weapons and take them to Baron DeCobray for him to weaponize and use them to destroy the Eiffel Tower. The Joe's pursue them through the streets but are unsuccessful in stopping them from launching the missile. Duke manages to hit the kill switch, but in doing so he is captured and taken to McCullen's base under the Arctic. While Scarlett and Snake Eyes attempt to shut down the Arctic base, Duke learns who the Doctor really is.

Simon is a young orphan being raised by his uncle Tom. As his grandfather lay dying, Simon discovers how racist and backwards his uncle is. Simon's grandfather hated Simon's father and claims that he intentionally killed Simon's mother in a car crash. Simon's family narrative is cleverly knit into a news story presented to Simon by his high school French teacher as a translation exercise. The article is read by the teacher about an attempted bombing of an aircraft by a man who put explosives in his pregnant wife's luggage. Simon gets the idea to translate the story and write it from the perspective of the child in the woman's womb. The teacher encourages Simon to develop his story, present it to the class and to the world via the Internet as if he really was that child. The narrative of the car crash and the attempted bombing of the plane become intertwined as a way for the characters to deal with their past experiences. Simon's story takes a twist that involves everyone in his life.

Three years after being kicked out of the science department for his theory of Time warps, Rick Marshall is reduced to working as a teacher at the George C. Page Museum. He meets Holly Cantrell whose finding urges him to create a tachyon amplifier to enable time warp travel. Once they activate the amplifier, Rick, Holly and their cave tour guide Will Stanton end up in a parallel universe where all timelines converge. They soon meet some ape men and Stanton unintentionally gives them the secret of fire. A T. rex chases them across a small land bridge. Holly disappears and is condemned to death by the Library of Skulls. They finally make it back to the right time and bring back a dinosaur egg to prove his theory.
